I'm planning to use the Darwin to use both single ended and balanced inputs and outputs and it'll be used with the JT attenuator. The JT will be placed on the output of my preamp.
I have 2 JT relay boards which should allow for balanced operation but now I'm confused. As I understand it, only 3 out of the 4 inputs and outputs on each relay board is used (2 Ins + gnd, 2 Outs + gnd) in balanced mode with J2 jumpered.. So then how would that work if I've selected a single ended out?
Does this mean I can only use darwin and JT as balanced or single ended exclusively and not both?

You want to wire the entire setup as if each input was balanced, so use one Darwin board and one JT relay board per channel. For balanced inputs, wire each input with + GND and -. For SE, just wire + and GND, leaving - empty.
If you want to control volume for both outputs, you can place the JT in the loop out/in of the Darwin boards.
