I am using the JT in a pre-amp. Should I put the JT on the INPUT of the gain stage or the OUTPUT that goes to the main amplifier?

My concerns are impedance matching with line level sources like CD's, DAC's. etc. as well as noise and relay popping artifacts.

I prefer to put it ahead of the gain stage as long as it's input impedance is high enough. Otherwise your output impedance is going to be rather high.
