Could leaving R7 unshorted cause locking problems when using the AES/EBU as a regular SPDIF input? Having a problem with a 2m high end BNC cable not locking, but a 1m cheap one works.

If the SPDIF is consumer level, then yes. :)

Since its coming from a commercial transport, I would say its consumer level. So the way to do it is to remove R7 and creating a bridge across, right?

You don't even need to remove it, just jumper it.
