I have a USB board with a PCM2707 sending SPDIF to a Buffalo III. With the
oversampling/reclocking disabled, when the unit is powered up, the mute LED
comes on for two seconds and then goes out, but the lock LED never comes on.

The installation guide indicates that with oversampling/reclocking disabled, the
source clock better be good. Is a 12Mhz tent clock sufficient? Also, does the
Buffalo want an I2S data feed in this synchronous situation?

Bypassing oversampling only works with synchronous clocking. That is, the source providing a "good" masterclock. SPDIF does not have a masterclock; the clock is embedded in the signal.
And if the masterclock provided by a source is an integer multiple of the sample rate (I think this is always true), then the reclocking "automatically" turns off since there is nothing to reclock.

So, if I had a synchronous source, and oversampling was bypassed, is it necessary
to remove the onboard buffalo 100Mhz clock, or is this clock nonfunctional once the
oversampling/reclocking is disabled?

You will have to manually disable the built-in clock. I think powering off the clock is sufficient (without removing it). [I have not done this mod, very few others have]
