Is it necessary to remove ferrites L4 and L5 in order to use external regulator for Buffalo 2 AVCC, (one other than the TP AVCC module?) I don't think so since there is no mention in manual to remove it for the TP shunt AVCC module... but just checking.

Not required. When using an external psu lift the vd pin on your AVCC regs and power them from your external 5.5v source. If you have separately powered the 1.2v core, 3.3v xtal and 3.3v dvcc (and removed L6-8 under the board) you can power AVCC through vd.
